Summary of bug: Mined a shulker box right before clearlag by mistake (I'm usually more careful) and it was cleared. I may be incorrect, but I'm fairly sure that shulker boxes are on the "do not clear" list along with a few other items like elytra and vote keys. If it isn't on this list it should probably be added, as shulker boxes are a valuable item and their contents can be even more valuable.
Evidence of bug: will be fine with taking a staff member to the area where it was cleared if checking logs will help determine whether it was clearlagged or if it disappeared some other way.
