Enron When you try to use commands associated with a rank, like /fly, it still brings up the "upgrade your rank to get this perk!" message. Seeing as the commands aren't actually available, these messages are useless. Removing them shouldn't be hard.
j32400 I don't think this is a huge concern. The changes are really new and the staff did what had to be done immediately to avoid getting shut down. Now that they have gotten past Mojang, the rest will most likely be taken care of in due time.
